When you jump on him in the Cappella Sistina he doesnt die.
Then when you go in the Crypt, you beat the crap out of him, but dont kill him.
In the AC Brotherhood trailer, you can see him in the sort of renessiance taxi, with his son, Cesare Borgia.

I'm playing AS2 at the moment, which is the first AS game I played (I started it a few days ago), and I really enjoy it! I can't wait for Brotherhood
